Issue with menu ordering

First let me say thanks for this great extension.

I have a site where the order of the menus (in xmap) effects the output, only in the XML map.

If I have Menu 1 before Menu 2 I see 47 items in the XML Map
If I have Menu 2 before Menu 1 I see 290 items in the XML Map

The HTML Map appears to be working correctly.

Any Ideas what could be causing the issue?
